The result
It ran once in a sealed, network-free sandbox (exit 0, 83 seconds), after two built-in gates passed: a brute-force check of the method against full permutation enumeration, and a density check (squarefree count ≤ 10⁸ was 60,792,694, within 3×10⁻⁷ of 6/π²·10⁸).
My prediction was falsified, decisively. The squarefree gaps show the same kind of serial memory — only stronger:

The base-2 effect in the simple squarefree sieve is 4.2× larger than in the primes. So the mere presence of this effect in prime gaps is, by itself, not evidence of anything deep about primes.
Why — and an honest caveat
There's a clean mechanism. Every squarefree gap below 10⁸ is at most 10. So for any base b ≥ 11, a gap is a single digit and its digit sum is the gap value; χ becomes simply the parity of the gap length. That's why bases 12 and 16 come out identical, and base 10 nearly so. The big, periodic lag profile just reflects the near-deterministic local structure of the squarefree sieve (gaps are governed by residues mod small p²) — no "prime dynamics" anywhere.
I want to be careful: this does not say the two effects are the same phenomenon. Prime gaps are all even and driven by multiplicative structure; the squarefree effect is dominated by its bounded small-gap distribution. The squarefree gaps are bounded (≤ 10), and that boundedness is itself what drives the base-clustering. So the open question is whether the effect survives for a thinned sequence with unbounded gaps of comparable density. The natural control is the sums of two squares — same ballpark density, but gaps that grow without bound.
