Choosing the right payroll software is one of the most important operational decisions a small business owner makes. Your payroll system touches every employee, every tax deadline, and your bottom line. Yet with dozens of options ranging from $20 to $500+ per month, the landscape has become overwhelming. This guide cuts through the noise to help you find the solution that actually fits your business.
What to Look for in Small Business Payroll Software
Core Features That Matter
At minimum, your payroll software needs to calculate gross pay, deductions, taxes, and generate pay stubs. But the best solutions go further. Look for:
Automated tax handling — The software should calculate federal, state, and local payroll taxes automatically and make deposits on your behalf. This isn't optional; miscalculating taxes costs money and creates compliance headaches. Ensure the software updates automatically when tax rates change, which happens several times per year.
Multi-state support — If you have employees in multiple states, your payroll software must handle different state unemployment insurance rates, workers' compensation classifications, and wage laws. Not all solutions handle this equally well.
Integration with accounting software — Your payroll data should flow directly into QuickBooks, Xero, or whatever accounting platform you use. Manual data entry creates errors and wastes time.
Employee self-service portals — Employees should be able to view pay stubs, request time off, and update their own information without asking you. This reduces administrative burden significantly.
Scalability and Flexibility
The software you choose should grow with you. Start with 10 employees? Consider whether the solution will still make sense at 50, 100, or 500 employees. Some platforms become disproportionately expensive at scale, while others were built for enterprise and feel like overkill for small teams.
Pay frequency flexibility matters too. Can you run payroll weekly, bi-weekly, semi-monthly, or monthly? What if you need to run an off-cycle bonus? A good solution adapts to your business, not the reverse.
Compliance and Security
Payroll data is sensitive. Your vendor should be SOC 2 compliant and encrypt data in transit and at rest. Check whether they offer two-factor authentication, audit logs, and role-based access controls. Since 2024, more states require explicit compliance with specific payroll data handling standards—confirm your vendor maintains these certifications.
Top Payroll Solutions for Small Business
ADP Run
ADP Run is the most familiar name in payroll. Starting at $4 per employee per pay period with their "Essentials" plan, it's enterprise-grade infrastructure at small-business pricing.
Strengths: Exceptional tax expertise (ADP literally invented modern payroll processing), comprehensive compliance across all 50 states, robust integration ecosystem, and dedicated support. If compliance is your biggest concern, ADP's team of tax experts is unmatched.
Weaknesses: Can feel over-engineered for truly small teams. The interface isn't as intuitive as newer competitors. Setup typically requires professional assistance, adding to initial costs.
Best for: Businesses with 10+ employees across multiple states who prioritize accuracy and compliance over simplicity.
Guidepoint (formerly Zenefits)
Guidepoint combines payroll, benefits administration, and HR compliance into one platform starting around $99/month for 1–10 employees, then $8–12 per employee.
Strengths: All-in-one HR platform reduces software sprawl. Excellent benefits marketplace integration. The interface is clean and modern. Benefits guidance for employees is genuinely helpful.
Weaknesses: Benefits features are useful only if you offer health insurance. The payroll engine, while reliable, doesn't have ADP's depth in edge cases.
Best for: Small businesses under 50 employees who want unified HR and payroll without managing multiple platforms.
Rippling
Rippling (priced around $10–15 per employee per month) targets growth-stage startups and small businesses. It handles payroll, HR, IT management, and employee expenses.
Strengths: Beautiful, modern interface. Exceptional for tech-forward teams. The systems integration (payroll syncs to your entire employee database) eliminates data silos. Strong expense management.
Weaknesses: Younger platform means less tax-code depth than ADP. Still building out some advanced compliance features. Premium pricing reflects this.
Best for: Tech-savvy teams under 100 employees that want beautiful software and don't mind paying for it.
Square Payroll
Square Payroll, accessible for $29/month plus $6 per employee per month, is the most affordable option for micro-businesses.
Strengths: Unbeatable pricing. Built-in integration if you use Square for payments. Onboarding takes 15 minutes. Mobile app is solid.
Weaknesses: Limited multi-state complexity. Tax handling is reliable but less sophisticated than competitors. Fewer advanced features (no benefits administration, minimal customization). Customer support is basic.
Best for: Sole proprietors, freelancers, and businesses with 1–5 employees in a single state who need no-frills payroll.

Implementation and Transition Tips
Moving from manual payroll or another system? Here's what works:
Start with data cleanup. Before importing employee records, verify every address, tax withholding, and deduction is correct in your current system. Garbage in, garbage out.
Run parallel payroll for one cycle. Process payroll in both your old and new system for one pay period. Verify the numbers match before going all-in.
Communicate early with employees. Let your team know payroll is moving. Explain what changes (if any) they'll see on their pay stubs and when. Provide IT support on the first payroll cycle when questions arise.
Budget for professional setup. Most platforms offer onboarding. For businesses with complex structures (multiple entities, specific deduction logic), paying for professional setup ($500–$2,000) saves months of headaches.
Cost Considerations Beyond Software
The payroll software line-item isn't the only cost. Factor in:
- Tax compliance: ADP's depth costs more but reduces the chance of expensive mistakes.
- Support time: Simpler platforms mean more DIY troubleshooting. Busier owners may prefer platforms with stronger support.
- Payroll processing: Some platforms charge per-payroll-run. Others charge per employee per month. Calculate which structure works for your cadence.
- Benefits administration: If included, this can save $2,000–$5,000 annually compared to managing it separately.
Conclusion
There is no universal "best" payroll software. ADP Run wins for compliance and multi-state complexity. Guidepoint wins for all-in-one simplicity. Rippling wins for interface and integration. Square Payroll wins for price.
The right choice depends on your priorities: Is compliance paramount? Do you value simplicity? Are you in one state or many? Do you need benefits administration now?
Start by defining your non-negotiables. How many employees do you have today, and how many will you have in three years? What integrations do you already use? Then test the software with your actual data before committing.
Payroll should be something you set and forget. By choosing the right software now, you'll eliminate one of the most tedious parts of running a small business.
